I have purchased FSX and know there are much higher places you can go (in FSX). My question is- Is there any way to change the max altitude or take away this limiter in FS9?

You cannot change the max altitude. That is hard coded into the program. Besides, if you went much higher youd see that the FS9 world is just a huge cylinder, so it would be very disappointing to go into orbit

Nope. Bring your plane as up as possible, put your eyepoint over the plane, zoom out and look for yourself.
In FS9 the earth is still spherical. It's the coordinates systems that use a cylindrical-like mapping.
PS
WHY is that? Ask Bill, not me.
When I tried to open a .dll in the FS9 folder Uncle Bill made me reinstall for the 3rd time(the list is now stable at 19 reinstalls on the new rig to get it to run good).

I opened the ATC.dll file and changed some strings inside it...Just fooled around after making a back up and edited some strings...Don't know if it works...
PS: It's probably illegal, but since I am not selling or giving away the file, I guess I should be OK

How do you go about opening a .dll file if it is compiled? (I think its compiled, I haven't checked yet) What did you open it with? ???
