Also, my Sopwith Camel has disappeared from the original FS9 install in 'Select Aircraft', yet it is still there in Windows Explorer. But it still shows up in the duplicate install. All the Camel files are exatly the same in both installs.
I just checked the KMNT scenery out. The Camel is not an FS9 default aircraft. Check out sound.cfg in the Sound folder. It could be aliased to an aircraft you've removed. That would explain it.

This can happen when multiple installs of FS do not have the same (Afcad) airports installed.
Though each FS install has it's own scenery.cfg file, they share a set of 'facility index' files (....\\Application Data\Microsoft\FS9\Facilities\*.IDX). These files are updated only when the scenery.cfg file is updated.
The select airport list is populated from these .idx files. If the scenery.cfg was last updated from the sim that doesn't have the airports, they will not show in the select list of the sim that does until updated from that sim.
If you have to refresh the scenery.cfg, it is not necessary to uncheck and recheck each one, nor to restart the sim twice. Just uncheck and recheck any item (to trigger the red 'You've made changes.....' message), click OK and restart the sim.
