Hmm, ok. I know you said you have the sliders at 100%, and you ARE manually setting the cloud type to stratus and overcast as such:
I know this might seem like a given, but it always helps to cover all the basics first.

If you are talking about flying up through the overcast layer and then looking back down at he ground and it is seen clearly....... this is a bug in fs2004 that even ActiveSky 6.5 won't completely fix.
A limitation of fs2004.
