Is it possible to set your own weather at various points along your route after you have set up your route in flightplanner. I am familiar with real world weather and random weather generation, but I would like to depart say Spain in clear conditions, then arrive at my destination in the UK in a real pea souper! I could reset the weather as I fly at various locations but that is not very realistic.

Sure.
Take another look at the pages shown when you select "User-defined Weather". A map is shown... it can be zoomed and scrolled like the regular map; you will see little symbols denoting weather stations.
Select stations along or near your route of flight, and one by one create the wx parameters you're looking for... a little time-consuming, but it helps create a more "real" experience than "real weather" or spending hours flying through a global weather "theme". You can do this with as many stations as you like, before departure.

Problem with the default "real weather" installer is that it is often wildly inaccurate...for example:  it was raining cats and dogs with very low ceilings and almost zero visibility here one evening last week, and when I tried to load "real weather" in FS9, it decided the nearest station (at KEWR, less than 2 miles away) was reporting "clear", so it loaded no clouds, no rain, and unlimited vis... ::)
