well in windows XP they are in

C:\Documents and Settings\My Documents\Flight Simulator Files

If you are talking about flight plans made using the fs flightplanner when saved they will go to a folder called (username) documents\flightsimulator files.
If you are talking about AI flight plans once they have been compiled they go in the world\scenery folder of FS.
Flight plans made by FSNAV will by default go into the FSNAV folder.
Other than that be a little more specifc what flight plans are you talking about. 8)
