That's your problem. Running in DX10 mode as well? Try Windows XP on another HD and see if you get performance increase.
You have FSX SP2 right?
I can't see how your rig isn't performing well. You can see in my sig. that my specs are pretty similar to yours (except for the Gfx card) and my rig performs really well (FSX runs smooth between 20-30 fps most of the time). I think you need to tweak your FSX a little more to get it running better.
Oh, and as for your question: you won't notice a big difference in FSX by going from an overclocked Q6600 to a stock QX9650. BUT... you can overclock that QX to almost 4Ghz (you may even be able to get to 4)... and that would give you a huge performance boost.
1. Installed Vista.
2. Turn off User Account Control
3. Turne off the Defender service.
4. Disabled Aero (saves CPU's to do so)
5. Totally re-permissioned Program Files. There is no folder virtualization active so the folder acts as it has previously in XP.
6. Disable the Indexing service
Install NOD32 as the security product.
