It's more or less for personal taste ;)
On my X52, for example, I have T1 and T2 (Left most toggle switch) set for tailhook and wingfold. The thumb button near the slider on the throttle, is my spoilers. Pinky trigger is smoke on/off and the thumb button near the two hat switches is gear up/down (Trigger is brake, obviously).
Now, that's just my personal taste. I haven't gone too in-depth with the controls*, while still keeping enough functionality and simplicity to get the job done (*Setting up one mode for take-off/landing, another for navigation/in-flight operations, etc).
As I said, it's all up to personal taste. One profile might be for the die-hard flight simmer who refuses to use button short cuts on the keyboard, while another might just have the basic functionality so that they can enjoy a quick flight here and there.
I suggest trying things out and seeing how you like it. Sit there and picture yourself flying. You're on approach, and you need to put your gear down. What button do you see yourself pressing to do that? That's how I did mine ;)
