I think I know whats wrong chief.
From everything you've said, it points directly to the case wiring being attached to the wrong pins on the mainboard.
Check the pinout, pinout diagrams are often not very clear and they assume you can identify the polarity of the case wiring, which isn't always obvious. As a rule of thumb, if not otherwise marked, I use the colored wire in case wiring as the positive, and white or common color as the negative. (the wires are usually 2 strands each)
Speaker not beeping = improper case wiring
Computer not switching power correctly = improper case wiring
Hard drive light on or off constantly = improper case wiring
