Back when I was having problems with FS2004 under Vista in the default installation directory on the C: drive, the CalClassic crew told me to click and drag the entire FS2004 folder from there to a new folder elsewhere. I moved everything in the default folder a new folder in C: named "NewFltSim2004," and it's worked fine ever since. I've done the same thing to backup FS to an external drive. That works, too, and allows me to drag FS2004 to the external drive after I add a new airplane. I save it by date so I know which is the most recent copy. FS will also run from there by clicking the fs9.exe file in that folder.
I don't know if this will work with FSX, but it works with FS2004. If you have add-ons, such as FSPanelStudio, you'll have to change the location of FS in each add-on's setup files.
