Like I said before, I did the same thing you did with the cfg file when I had a video card that was DX9 incompatible. My advice, tweak down the values in this section of the cfg file:

FULL_SCREEN=1
PERFORMANCE_MODE=0
DEF_PERF_MODE=6
TEXT_SCROLL=0
AUTO_LOD=0
DETAIL_TEXTURE=1
WATER_EFFECTS=1
TERRAIN_USE_VECTOR_MAP=1
TERRAIN_USE_VECTOR_OBJECTS=1
...........
...........
Where it says "WATER_EFFECTS=" change the value to "1" and save the file. Restart FS9 and the problem should go away.
If everything, returns to normal, don't push the graphics like that anymore. You'll get stranger results.
What happened was that FS9 was attempting to create the reflective water effects by extracting processing power required to make the terrain. But since the water is also part of the terrain, both the water and the terrain resulted in what you were seeing. This happens when you have a DX9-INcompatible video card.
