You join the virtual airline by giving your name and an E-Mail address. They then add your name to their list of Pilots. Each airline will have one or more Hubs (airports). You select which one you would like as your home base (eg Belfast UK) and then check the schedule of flights. The schedule will have a list of available flights, one line may look like this

If you decide to do this flight you would go into create flight in FS2k2 and set the start time to 06.00 and fly an IFR flight Belfast to London City, possibly with real world weather. The return leg is usually necessary as well as you have to get back to your home airport somehow. On completion of the flight go to the airlines' web site and you will find somewhere a "PIREP" form, which is an acronym for PIlots REPort. Fill this in with the details they require and you will then be credited with the hours you logged for the flight. Many airlines have a promotions policy that means you cannot fly the big multi engined jets without first having logged a few hundred hours.
