How safe to use 'Repair'?

A number of my folders have doubled up. Like -

Click on Scenery/World/Scenery, and the result is

scenery
  texture
scenery
 texture

So I've done something stupid.  Problem: I daren't delete a folder in case it screws up world scenery totally. Question: if I run Repair on Disc 1, will that sort things out? If so, will I lose anything?

:D  I didn't even know that FS9 had a repair option.  :o

Thats a good question, Hotshot, apparently neither Uncleyuk nor I know the answer. Maybe someone else can help us.
Where in disc 1 do you find "fix" ?
