When I installed the newest 747-400, my cockpit does not look properly (like with full of black screens and can't activate anything like autopilot switches).

Have you put the gauges in the gauges folder in FS?

I have been downloading many other 747-400 models but my game only ends of crashing including the Virgin Atlantic 747-400 (for 747-100/200/SP, A3XX and 777 are all working fine). Even my A340 Singapore airlines kept crashing.

All 747-400s (and my only A340) I downloaded except the Virgin Atlantic crashed the moment I selected them. (The Virgin Atlantic 747-400 crashed several times)

I'd remove it and try reinstalling the texture, could be a corrupted file.

Everything seems to work properly as I removed the Virgin Atlantic 747-400 and now all the 747-400s work properly. The problem happens when I copied the panel of the Virgin Atlantic 747 into another 747-400 folder. It somehow just crashed. Thus, I downloaded another (or is it the same) 747-400 panel just like the one in the Virgin Atlantic.
