autopilot problems

Which autopilot? They are just gauges (.gau files) and there are several different ones.
The most likely scenario is that you allowed your download to overwrite an existing .gau file with a bad one. To fix it you're going to have to figure out which ones were overwritten, extract them from CD and rewrite them back to the FS2002/Gauges folder.
