The two files are completley different removing one should not effect the other.
Unless you installed one on top of the other. By that I mean when you installed FS2004 you told your system to put it in the folder for FS2002. But I can not imagine why on gods earth you would do that

But if you did and uninstalled it :P who knows what your system would have done :(
If this is the case I would suggest you uninstall fs2002 remove all of the old folders for FS2004 and FS2002 then reinstall fs2002. That should clear everything up.
