I'm planning a weekend in New York City and noticed the Intrepid museum has some sort of simulator. Anyone ever done this?

Never done it, but it's more of a combat-sim-game than anything resembling a real training sim (unless they've upgraded with something better since the re-vamping of the entire ship and museum; I haven't been there since).
Your best bet, since you MUST visit the museum anyway, is to have a peek and see if you want to try it (I've never felt like waiting, etc).

It looked interesting but like you said, the waiting....2 hour line...no thanks. The rest of the museum was great though! Loved the Concorde. Its smaller than I thought it would be.
