I have an Intel Core 2 Duo E8400 3.0Ghz CPU and while having a gander at the CPU usage graphs in the task manager while running FSX clean patched to SP2 I noticed that the first core sits at 100% but the second core fluctuates wildly. I'm not running anything in the background. I am also using Windows XP SP3.

Yes it uses both core.. It uses up to 256 cores if available but Windows wont allow more than sop many processors depending on the version of Windows you run.
FSX just does not apply anything but terrain, autogen and a few other calculations past core 0 (first core)
Your still better off on a quad over a dual
It was not designed for 'multithread' originally but the SP1/2 patches make better use of the cores. With RTM you had to set the affinity manually in the FSX config.. not needed with SP1/2 patches
