Question Regarding FPS & Target FPS

If my FPS is running 20 to 40 and my target FPS is set at 65 will it slow my system down because it forcing itself to try and hit 65?

Marginally. If you have XP then remember that videos and television run at around 22-25fps. So really above 30fps its a waste of effort.
On the other hand for some as yet unknown reason Vista seems to be smoother when set to Unlimited.
PT Taylor in one of his blogs on FSInsider explains the technicalities of fps and what your computer has to do with every frame through the CPU.
I don't understand it, but it is very impressive the extra demand a higher setting requires.

A framerate over 31 is more or less a waste of recources in MSFS. The only time I'd run with a lock of over 30 is in a multiplayer FPS game where you need atleast 40fps.

More than 25FPS isn't worth it as you'll not be able to see it. That is why telly and the movies run at 25 FPS

With FSX and a system that can do it, set to UNLIMITED or 30FPS, and lock it... one of the two
FSX is strange about loads.. under high loads its better to run UNLIMITED and under low load areas locked... completely the opposite of FS9
(also depends on the system, driver setttngs etc)
