Ok, so I just downloaded SP1 but have yet to install it. I am wondering how I should configure FSX for the install. I deviate from the retail copy in the following ways:
1) Three add-on aircraft
2) Logbook
3) Rewards.
I don't care about 1 so much, but two and three I need to keep. How should I go about doing this?

I cant say for sure what may happen to those items. If the add on planes did not alter any original FSX textures or gauges they should be fine. As for the other two, I would not think the upgrade would rob you of those items however if they may have fixed a bug related to them, perhpas it would be best to start over anyway should after you install the update you find the log wiped and the rewards reset.
I can not be sure and answer your questions with a yes or a no. Someone who has a log and rewards that installed the update would need to chime in and tell you how SP1 affected them.

Hi,
Those files are here:
Rewards: C:\Documents and Settings\\Application Data\Microsoft\FSX\GrantedRewards.BIN
Logbook: C:\Documents and Settings\\My Documents\Flight Simulator X Files\Logbook.BIN
Depending on Windows settings these folders may be hidden.

So what should I do to prepare to install SP1? Make a backup?

I have no experience (yet) with it, but I read on another location on the internet the following:
"When I re-installed FSX a few days ago I copied MyDocuments\Logbook.bin and \Documents and Settings\\Application Data\Microsoft\FSX\GrantedRewards.BIN (and other files) and the logbook is still intact and these rewards (that I don't care about) are also there."
But of course I can't give you any garantees.
