I've been having issues with FSX:SE in that when I start the sim it cannot find the scenery.cfg file, even though the file is in the main FSX folder. I reinstalled FSX from scratch, but the same error warning pops up. I've tried several methods, including deleting the scenery.cfg file (by changing its name) but I can't seem to get any other message. Any idea what could be wrong?

And I figured it out a few minutes later....

In C:\ProgramData\Microsoft\FSX there is another Scenery.CFG file. Mine was corrupted data, so I copied the CFG file from the main FSX:SE folder to the folder I specified above and it worked just fine. Apparently, uninstalling FSX:SE through the Steam app does not remove everything.
