Have you searched for the file on your system it is possible that the file type was changed if you were editing it. It should be a plain TXT file sometimes if you use word to save a txt file it can change the type to a rtxt which is a rich text file if so FS will not recognize it. That is why you should use notepad to edit any txt file or make sure to use save as if you are using word.
Microsoft Word will not tell you that it is changing the type to a rich text file.

If you perform a repair does it delete all your Add on files and settings?

Have you checked your FSX folder to see if the scenery.cfg file is still there? If it is, right-click on it and select "restore previous versions" and see if there is one, and select one dated prior to when the problem started.

If you do a repair, it shouldn't affect your Add-ons Folder, it will put your settings back to default. It will mess up anything you added to other folders, such as Textures, Main scenery folders, effects, gauges and added aircrafts.
Back up anything you want to save, and I save my Add-ons folder also to be safe. Than do the repair and than reinstall your addons.

But first do like GaryM and Boikat said, try searching for that file, save you a lot of head ache doing a repair, which really only should be done as a last resort.
AND before changing anything in FSX, do them one at a time, always back up any files you change in FSX, so when you have a prob like this you can fix it easier.
