It's got nothing to do with mesh settings. But it does matter that the OP has addon mesh for the area. It also matters that the OP has a modified airport, which is set to work on default terrain. The default terrain in the area is woefully wrong and the addon mesh causes the airport to be sunken into the ground.
If the OP wanted to try and fix the airport, there is the Prepar3D 1.4 SDK available for download, which is much the same as the FSX SDK.
Not knowing what addon scenery for the airport is installed makes it difficult to know if it's for FSX or FS9, because each requires a different approach.
Or... (shameless plug), there will be a release soonish that will give better mesh and fixed airports, so that people don't have to worry about Microsoft's Mysterious Mesh Manipulations...
