the alternate configs are there because FSX doesn't have the FS9 default 777 which is what alot of the stuff is is aliased to.
the original folder is the folder that contains the model, panel, sound, texture folders and the FDE files (one aircraft.cfg and a .sim file)
not sure what the Alternate aircraft.cfg (if it says to move it go ahead and do so. make a back up if you want to go back to the other) does but the alternate panel and sound folders allow for things to be aliased to the proper aircraft so the plane will show up in the sim.
