If you plan on keeping both version I strongly suggest that you rename the FSx cfg file of the version that you are not going to run. You can not move this file to another folder as FSX will use the CFG file that is present in its normal place no matter which version you start up.
Mine didn't do this. My Steam named my steam config 'fsx_se.cfg'.
