The church is indeed an autogen object. You can easily remove them by editing the default.xml file found in Flight Simulator 9\Autogen.
First thing, make a backup copy.
Then search the document (you can edit it with Notepad) for building_5
There is one instance of it.
Next delete everything you see here...

Now save your changes and you have removed those churches from Europe, which is the only place they are used as autogen.
You may still find one from time to time, if it has been placed in a specific location, either by an addon or by default in FS9. If you do find one, it has been placed in a specific location to replicate a real-world building.
The factories are another matter as they are default scenery objects and not autogen.
The legal way to remove them is to create an exclude file for those you wish to remove.
To remove them globally would require de-compiling default files, making changes, and re-compiling them. This is in violation of the EULA you agreed to when you installed FS on your PC. The software police will not come knocking on your door if you do this for your own use, just don't distribute the files to the general public...wink, wink.
