Aircraft Initialization Failure

My guess is that when you uninstalled FS2004 you did not check for any "left over" files which the uninstall routine failed to remove.
It often will not remove your FS9.cfg file and since it exists, a fresh one would not be created during the reinstallation.
The crash is likely because you had changed the default startup flight to another aircraft which is not on your system - i.e. something you had added previously.
If FS cannot find the aircraft then it will often abort with a message such as you describe.
To check this, use Notepad and open your FS9.cfg file and look for the line which starts with situation=
Delete whatever comes after the = sign (it would be a path to a FLT file) - save your edit and start FS.
