Dave,
This may be far too basic, but I assume you've already tried shutting down and rebooting your PC.
Whenever I have an occasional rudder problem with my old Microsoft joystick, I can "fix" it by disconnecting the USB plug for a short time. After reconnecting, all is well.
Hopefully, someone will come along with a better repair solution.

It seems you eliminated possible hardware/driver problems (works fine in FSX, 2 controllers act alike, etc.).
By 'reloaded FS9' you mean reinstalled?? New FS9.cfg??
Recheck your assignments, both buttons/keys and axis, on all connected devices, to make sure you do not have 'double' assignments, left by the reinstall.
Though I haven't had your problem, I can kinda duplicate it by moving the rudder with axis and the keyboard at the same time. So maybe if there are double assignments they're conflicting.
Just a thought....I could be wrong...

are you using a stick with rudder(twist grip) if so try lowering the sensativity on the twist of the stick or better yet increase the dead zone on the twist of the stick, maybe the game is getting mixed rudder signals from two devices....just a thought.

Echoing those sentiments of previous posters, make sure you do not have double assignments. On my System, I have hooked up a full Saitek Pro-Flight set (yoke, throttle, and pedals), along with a X52 set. I had to delete the twist grip rudder assignment on the X52 to properly use the pedals. Before that, I had encountered the exact same problem that you are having.

I get that problem with my X52, it's caused when I've accidentally left my rudder trim wheel on the throttle anywhere except the neutral setting in the middle.

If you have a control on your stick or throttle that does the same you could try checking it's setting.
