It should do that automatically. Wish I could be of more help.

Check the calibration and Controller menus in fs9, there might be something there.
BTW, Welcome to Simv! ;D

Does this happen when you start out in a multi-engine plane, or only when you start out in a single engine craft, then switch to a multi-engine plane?

Happens to me too. I don't think there is anything you can do about it. It's not a hardware problem, it just seems to be a quirk of the sim. Instead of starting out with a default or saved flight, try creating a new flight when you start the sim (with a multi-engine plane) and it should work OK. Let us know.

Have you checked you control assignments in the set-up menu? You can assign your joystick functions and keyboard key assignments there. Check to see that your throttle control is assigned to all engines and not just one.
Also, there are commands that switch the throttle control between engines (EDIT: ctrl + something I have forgotten E + 1,2, 3, or 4; see post below). You might want to check that command as well, and try the function that switches throttle control to all engines.
If I have time to check on that command later, I will edit this post and let you know which one it is. Someone beat me to it. ;D

Try this. Copied from the FS9 Learning Center.
ENGINE COMMANDS
On multiengine aircraft, engine commands affect all engines unless you first select an engine by pressing E + engine number (1-4).
To revert back to controlling all engines, press E + all engine numbers in quick succession (E, 1, 2, and so on).

it said that it was assigned to "throttle" but not all engines.. i guess i'll go with the solution of manually selecting all engines in-game.
thank you for all the help and from now on this will be my first choice for FS help and info, and i'll probably try some of the othe methods you suggested.
by the way, what plane model is that Groundbound1?

Bratska,
Switching to single engine can easily happen accidentally. If,

Some addon aircraft have "issues" due to the way they implement internal custom systems that interferes with the "normal" FS throttle controls.
You might find a solution to your multi-engine throttle problem here:
