Flight Environment is just texture replacements. You get to customize the 3D clouds, sky colors, and water mainly. It's a wonderful program, but you only see the difference if you make dramatic changes, and/or pay close attention to the details. FE won't effect your actual weather. You still need to use Real World Weather in the sim or an add-on like Active Sky.
So, pick some textures you like for 3D clouds (make sure you're using 3D clouds in the sim) by choosing your Solid Cumulus, Stratus, Cirrus, and cloud Edges. Then go through the sky textures, you have 4 choices, Day, Night, Sunrise, and Sunset. For water you get Base Color, Reflectivity, and Waves. -- Make certain to read and pay attention to the texture text. Some will produce strange colors if not careful and mixed with others. I made a selection of greyish clouds the other day and ended up with black clouds, so I had to change that back to white. I had mixed up two sets of grey cloud textures.
Once you have made your selections, go to the Main page and click "Save & Install". It will show you the loading process and you can close it when finished.

I do not know much about flight enviroment but I do use Active Sky and it is great. With this program you can set up what each cloud will look like and set each scene like overcast clear and partly cloudy to a full blown storm. You can actually select what the cloud will look like to display each weather pattern.
What I like about it is the ablity to load your FS created flight plan into it and it will set the weather up for each weigh point. It is like being there as it will load the weather for each point so you actually fly through the weather that is at each station at that time. It is really awesome. It gives you the winds aloft and every thing you need to know. 8-)

Thanks for your help. I started using the real world weather option, and now it works great.
