Can FS9 FSR files(video) be converted so they will play independently in other players??( i.e. Windows Media player, etc)

Nope. Registered flights are nothing but instruction on how, where, at what speed, and so on your plane was flying. There is no real digitalization of videoframes.
You can of course make FS play the video and grab it with a grabbing software. For said video grabbing software will simply take from screen the information to digitize and then make a true video out of.
As I was never interested in the matter, I have no idea of what software suggest you for this duty. Try asking and googling around.

Fraps is a good program to use for video capture. I use it all the time, not only in FS, but in other games as well
