I don't know the solution here, hopefully someone else will have some ideas. I think this has come up before, though; you might back-search these posts.
I've had the same problem in FS04 and sometimes in FS02, usually when flying over land. My system handles FS02 well, but not FS04.
It's not a frame rate issue, however, that's easy to check, just adjust your frame rate lock point and see what happens.
I did suspect aircraft speed, but my tests on that issue were inconclusive, so I can't say for sure.
Did this problem exist before you downloaded Perfect Water? The answer to that may provide a clue.
