Heya Muggimek,
I'd be glad to help, however, I need a little more information.
1.) Is this happening with all aircraft or with one particular aircraft?
A.) If it's a particular Aircraft what is its Make/Model?
B.) If it's an Add-on Aircraft, who is the author?
C.) Is it a FS 2004 default aircraft?
2.) What kind of control system are you using?
A.) Yoke? (What Make/Model)?
B.) Joystick? (What Make/Model)?
C.) Are you using Hardware Rudder Pedals? (What Make/Model)?
3.) What Level of Realism do you have your FS 2004 set to (FS 2004 Main Startup Screen/Settings/Realism/Flight Model)?
4.) Are you using FS 2004 Clear Weather settings? Do you have a 3rd Party Weather Generation program?
Let us know and we should be able to help you troubleshoot this issue.

muggimek,
This is the obvious but unlikely cause.......
Are you currently flying a specific scenario every time? Specific airport, specific time of day, and so on. Or reusing the same flight from the saved flights or flight planner?
If so...... it could be the prevailing wind.
Or if so....... it could be your rudder trim is set.
Just some possible solutions. Likely NOT the right ones.
best,
