Flight Environment is just texture replacements. You get to customize the 3D clouds, sky colors, and water mainly. It's a wonderful program, but you only see the difference if you make dramatic changes, and/or pay close attention to the details. FE won't effect your actual weather. You still need to use Real World Weather in the sim or an add-on like Active Sky.
So, pick some textures you like for 3D clouds (make sure you're using 3D clouds in the sim) by choosing your Solid Cumulus, Stratus, Cirrus, and cloud Edges. Then go through the sky textures, you have 4 choices, Day, Night, Sunrise, and Sunset. For water you get Base Color, Reflectivity, and Waves. -- Make certain to read and pay attention to the texture text. Some will produce strange colors if not careful and mixed with others. I made a selection of greyish clouds the other day and ended up with black clouds, so I had to change that back to white. I had mixed up two sets of grey cloud textures.
Once you have made your selections, go to the Main page and click "Save & Install". It will show you the loading process and you can close it when finished.
