Said it before, and will say it again...the best thing I've found is Scenery Builder (am using SBuilder v2.05).  Pasted from the ReadMe, here are some of the things you can do with this utility, all of which may be handy for your project:

"SBuilder is a freeware scenery creation tool for FS2004.
SBuilder reads default BGL LWM and VTP files and produces
the following types of scenery:

- Mesh Scenery
- Land and Water Class Scenery
- Photo Scenery
- LWM masks and Flattens
- VTP polygons and VTP lines
- Exclude Regions
- Exclusion Rectangles
- Objects and Macros"

The only thing you cannot do is build a runway.  For that, everything needed is available ifrom Afcad-2.  Both are freeware.

There is a forum that might be of help here. http://www.ptsim.com/forum/default.asp They gave me some good pointers when starting out.
