As you're seeing, FS Repaint's default editor is limited.

IF you use the fill tool, make sure you adjust your tolerance level to the point where most of the "white holes" are coverered, OR just go back and paint over the holes.

WHat I do when using FS Repaint! is to set my default editor to Paint SHop PRo, so that I paint and use the tools in PSP (and can save the texture as a separate PSP graphic), make the changes (which can be seen in FS REpaint).

FS Repaint can export to (most) of the external editors - pixia, photoshop, etc., not just PSP.

Sounds like you've got good advice already Many artists (repainters) when asked which program they use will tell you they use this one for that and that one for this.

Even MS Paint is great for adding darker lines and line boxes to a paintkit before even starting the repaint :-)

I am a registered owner (user license) of FSRepaint (FSR) and for the money it is a very good buy (many have said it's worth 29 bucks just for its aircraft-viewing capability). I agree.

Often one will find the FSR Filltool will not cover as well as the Brushtool. The Text is pretty straightfoward but after the text is created it has to be doubleclicked to remove the marque effect.

Stick with it and have fun. I started with FSR, moved to Pixia3.1 and now use Photo Shop 7. Each has its merits in the repainting process.
