I did some painting with the default FS2002 aircraft and the textures came out clear. But now with FS2004 the textures come out blurry. Is this a problem with only FS2004 stock aircraft, and can we get around it?

I haven't seen a formal format change. You may want to check the mip maps - remove them if necessary - that "usually" makes the graphics "sharper".
I believe there is some slight change in the way the FS9 engine handles reflections - an unmodified FS2002 reflective texture is reportedly slightly less reflective in FS9. ...
