Originally, I tried repainting using MS Paint, but found that the textures were not worth the pixels they were printed on.
The solution I came to was to download PSP (Paint Shop Pro). There are also several other painting programs out there, some free, some with a price.
Try finding one of those programs and GIVE UP on MS Paint. Good for fooling around, useless for aircraft repainting.

PSP does cost money, but they also have a free trial for something like a month.
There are, however, several paint programs that don't cost anything, or have a small monthly fee, that are just about as good as PSP.
I simply like PSP because its UI is extremely easy to understand. But there are others out there that swear by other kinds of programs. What I would do is go out and use Google (or any search engine) and type in "Free Painting Software" or something like that. See what you get.

PhotoPlus 5.5 is an excellent full free graphics editor.
http://www.freeserifsoftware.com/serif/ph/ph5/index.asp? The UI & features are very similar to PSP & it supports layers. Like all free programs it has a few little quirks which can be overcome. The main thing is to be familiar with the FS texture formats & know how to use whichever program you choose for editing. You forgot to say which sim this is for but will almost certainly need DXTBmp for converting the textures.

If you don't mind spending a few bucks, Abacus just released FS Repainter which takes care of handling the conversion for you, and you can view the 3d rendered model in the screen.
Using the built in paint editor (think of it as an enhanced MS Paint that you can paint the alpha) you can see your changes on the model as you make them.
It supports Paint Shop Pro 7 (not 8, yet).
I think I'll check it out against Photo Plus...
