I did check the pinned post about aircraft repainting but that post was made in 04. 2 years before FSX came out, so are there any programs that will work on FSX craft or does it matter?

There is no difference. All the usual will work in FSX just the same. Use
DXTBMP to save as DDS format but BMP is still fine even in P3D V4.
