When you are in DXTBmp, open the main texture. Now click on "Alpha" and then "Import Alpha Channel". Navigate to the correct file and select it. The alpha channel file will appear in the small window in the upper righthand corner. Now go to "File-->Save As-->Extended Bitmap" and select the appropriate file format. This is usually DXT3 format, but could be a number of options.
