There's no, set way to do it. A lot depends on the aircraft you're modeling. On a "tubular" fuselage, you can get away with a boolean cut. On fuselages that are more irregular, a shape-merge might work. On smaller, GA type planes, you're better off designing the fuselage with door and windows in mind; so that you can simply remove some polygons and then clean up the "holes"..

If you work your way through the tutorials (P-38 that comes with GMAX.. or  "The stupid Idiot's Guide to Gmax"), you'll get exposed to these techniques.... But ultimately, it will likely be some hybrid method.

Give us a better idea of what you're working on, and we'll try to steer you in the right direction..

I'm working in the ERJ-170

Let's see a screenshot of the fuselage so far..

I believe the ERJ-170 is the Embraer Regional Jet 170 ?
If yes, I think a normal boolean cut would be best for doors and passenger windows.
I don't know how its cockpit windows look, try which technics work best for you!

What modelling program are you using?  IF gmax, I would seriously consider using "shape merge"  to do as many windows and door cutouts.

I used to use Shape Merge as a means to accomplish this type of thing, but I have found that it is too inaccurate when dealing with meshes that have any kind of varying "bumps" or protrusions.

For the windows along the fuselage, as well as the doors, it would be just fine to use Shape Merge, since it won't interfere with the overall mesh, but I would strongly recommend using a Boolean cut to work with the windscreen sections.

Try doing a Boolean cut, using the "Cut - Split" method, with molded boxes or cylinders as the B Operand.  Keep the side count low, since the polys will multiply once you make the cut.

MAKE SURE TO SAVE BEFORE DOING THIS!  Not saving may result in you losing a large amount of work time!

And let us see a screenshot of what you have so far.  We're all generally interested in WIP images. ;)
