I use FSDS and I built a house, that is made out of 2 pieces. When I try to put the pieces together (the lines have to be at the same points), in FS2004, I still can see the lines connecting the pieces. How can I make them disappear ?

At the point(s) where on part touches the other - presuming you have the same number of points touching, use the V command (snap to vertex) on one part so that the point snaps to it's partner point in the other part.
